Think about how to deal with partially customized files that need to be synced downstream #226

Is your feature request related to a problem? Please describe. These kinds of PRs:https://github.com/jhudsl/ITCR_Cancer_Research_Leadership/pull/67 are frustrating because ideally it would be addressed by the sync PRs.

I have a specific solution that will address problems with the transfer-rendered.yml file updates: I should just have it build the Repo name from the _Bookdown repo by replacing it with a string. (Need to put stronger warnings that the repo names must absolutely follow the conventions though).

But I do not have a more general solution for files that may be customized and how to leave certain lines alone. That is/may always be a problem. But I will keep trying to find little solutions here and there that my mitigate the problem.

I could also add notes about changes that need to be made manually in release notes. This is also probably a good thing to do. Related to #202

This is partially addressed but I think there are other areas I can improve but I haven't figured it out yet.

This is addressed as well as it will be for now.
