[x] I have tried a clean install of FIJI ImageJ v1.53f with only the required plugins TurboReg and MultiStackReg
[x] I have looked at the Troubleshooting Tables linked in the SPIRO.Assays page
Your ImageJ version
ImageJ v1.54f
My first attempts with SPIRO. Everything so far (printing, assembling, software installation...) worked so well that I am nearly convinced that I am doing something wrong. However, I have not been able to find the error.
I did an imaging experiment with four seed plates (Arabidopsis) over 7 days, with one image every hour. The preprocessing macro worked without error and produced a \Results\Preprocessing directory with the four preprocessed image stacks.
The SPIRO_Germination macro lets me look for the Preprocessing directory and (after clicking on "Select") immediately closes with this output in the Log-window (no images are loaded/displayed):
======================================================
Welcome to the companion macro of SPIRO for germination analysis!
Step 1/2. Creating selected groups
Step 2/2 Tracking germination...
Germination analysis is complete.
Apart from this, it produces no output whatsoever. I have tried the "Shift" key and the "Ctrl" key, but neither gave a different result or additional output. Most of the testing I did with ImageJ 1.54, but I have also tested with 1.53.
SPIRO_RootGrowth seems to behave similarly, although I have not tested this so much.
Never mind ... I found out what I did wrong: I chose the wrong directory. Just realized that I have to choose the "2024.07.19 spiro" directory and not one of the subdirectories.

What am I doing wrong here?
