I suggest we simply summarize the strategy in the readme and the more detailed information will be provided in proper manuals.

We could probably put the manuals as simple READMEs in the separate directories. The germination R scripts are already in the germination folder, and we should move the ImageJ macro there at some point together with the detailed instructions (imo).
