Actually, all three are needed for different applications:
A note is like a box, except that its text is not directly visible. (You have to hover the mouse on it to read the message). But it has the advantage of being small. So when space is tight, a note is the best compromise.
A box needs some space for the text to fit in. Its text is always visible, so it is used where the author wants the reader to see the text without hovering the mouse. It is used as a general note for the page.
The Callout is just like a box, but with the addition of an arrow that can be used to point to specific text, or to a specific part of an image. I use it extensively.
The note and box do not have an arrow, so they cannot be used to point at specific part of text or image.
In any pdf reader, the "Notes" and "Callout" tools are the most basic pdf annotation tools.
