Hello! Thank you for the package.

In the sp.List, there are 2600 plant species included. However, I have noticed that in the phylogenetic tree generated in scenario3, only 2595 species are being included, with 5 species missing. Even when I proactively remove these 5 species from sp.List, another set of 5 species seems to be omitted. This issue persists in a similar manner in scenario2 as well. Interestingly, in scenario1, when sp.List contains 2600 species, the generated phylogenetic tree includes all 2600 species as expected.

I am reaching out to seek your guidance on resolving this discrepancy. If you have any insights or solutions to ensure that all 2600 species are consistently included in the phylogenetic tree, I would greatly appreciate your assistance.

Thank you for your time and attention to this matter.

Hi, thanks for using the package. To look into the issue, I need more information, such as the format of your species list and your codes. You can email me (codon@126.com),
