Is it possible to improve the speed at which the baking happens? When you have around 1000 frames it takes a while. Potentially disabling the refresh of the screen whilst the bake happens and then bringing the refresh back again could improve? Or whatever is going on in the IK/FK switching tool as this is pretty quick.
