calibrate accelerometers error #584

What steps will reproduce the problem?
1.After problems with logs (see issue 583) i reset the APM2.5 and reuploaded 
the original software 2.9.1 (not b) using arduino (not MP).
2. I erased the EEPROM and went throught the configuration
3. When i tried to calibrate the accelerometers (arducopter level)
i got a message: "STABILIZE" and nothing after.

What is the expected output? What do you see instead?
When calibrating the accelerometer, you should get "place the apm level and 
press any key". I get "STABILIZE" i dont think the calibration took place.

What version of the product are you using? On what operating system?
MP1.2.46 on Windows 7 (i reinstalled mission planner to an older version 
because i didnt have logging issues then (see issue 583)).

Please provide any additional information below.
I also got the message "A_off 0.0, 0.0, 0.0 A_scale 1.00, 1.00, 1.00" instead 
of "STABILIZE", but "STABILIZE" is the most recent message.

For now i calibrate using the CLI: setup -> level, which seems to work
But i want to find out what i did wrong so i can prevent it next time.
This issue might be related to the logging issue i had. I know that by using my 
own code, some things can go wrong. But i hope you can help me.
Can you tell me or narrow down where things could have gone wrong? On what i 
should pay special attention when changing code or adding code?
