Edit methods section #77

Probably the biggest change I made was to give the vg call algorithm its own section. To me, that algorithm seems like the crux of the whole paper, so I don't think it should be buried in a description of our parallelization/scripting methods. I also think that it's arguable that sveval should get its own section as well, so that the toil-vg sveval section could focus on the toil-y bits of it.

Most of the rest of the edits are for clarity or style. There are also a number of comments in here about things I was unclear on.
