edits for flow, simplicity, and clarity #97

Thus far, I've touched a fair bit of the introduction.

This is mostly focused on textual improvement and a further reduction of repetitiveness. Please consider these numerous edits as suggestions.

Do we want to put in a few Bandage renderings of the Cactus graph for the yeast samples? We say things about the graph that are hard to believe without statistics or imagery (about its structural complexity).

I've moved a lot of the text from passive to active voice. I find this easier to read quickly, but as with other changes I'm making, please consider it as a suggestion.

We should probably add italics to de novo, a priori and friends. I haven't done this.

I haven't touched the supplement. I probably won't.

This paper represents a clean and solid piece of work. Nice stuff.

All I've been able to do is improve the text in hopes that gets our message across more smoothly. I made a very few changes to the message in the introduction and conclusion. (I added a few final sentences there that should be considered. Maybe I've gone too far out on a limb.)
