Include stats:
- Bhatt Method
- W3 method
Bootstrap behaviour: enable in all analyses; default 100 reps, allow user to switch off (but no change to logic e.g. bootstrap reps=1)
Masking / window behaviour: Define sequence alignment position ranges to include as one or more of several mask types:
- All (default) : whole alignment range
- Range(n,n+k) : range of nt positions from (5',3'), total length k
- Sliding window (size w) : Sliding window width w from n=1 to m=(l-w)
Masks specified in a maskfile in the working dir, written by GUI or by user; one single line per mask in 0/1 chars.
