Anime episodes gone

I ran jmm server, and as it was gathering info from my library, half of my 
library vanished. So I paused all the processes and still couldn't find any of 
the files.

New folders were created and my episodes were moved there. After a while they 
simply vanished. 

My internal hdd shows that it there's more space on it, roughly equating to how 
many episodes i lost.

I'm totally freaking out.
Is this normal?

The master folder in question has all of my anime folders in it. It was set as 
my drop destination.

i had not made an animedb acc b4 running the hasher.
when i did make one hashing was already complete and only the "General" and 
"Images" processes were running
