Support for novel splice-junctions in mpmap multipath output #12

Improvements:

Added support for novel splice-junction connections in mpmap multipath alignment output.
Updated multiple dependencies to newer versions and removed submodules that are not needed anymore. Please run git submodule update --init --recursive before compiling.

Changes to existing options and outputs:

Changed Posterier header names in output to Probability.

Bug fixes:

Fixed bug where estimated noise counts were converted to integers.
