I cannot reproduce the bug with my plex library - not sure how this happend. It seems that you have seasons without a "index" in your library.
Could you try to dump the show metadata from your plex API and post it here?
- Access the plex API with a browser, something like: http://localhost:32400/library/sections/2/all
- Then find the "key" of the "Directory" tag of the show (The Walking Dead)
- Then replace the path in the URL in your browser with the key
- Paste the result here

It seems like there is an error when parsing Tv-Shows in plex.
All episodes are added twice once with season and once without. This causes all specials to be marked as seen on trakt, see:
