I run Pagent before manually or it's started from startup folder of Windows.
I think it's not important feature IMHO

And i will prefer start pagent manually because i trust to Putty owner but i
don't trust third-party applications (like SuperPutty) for asking a password
from keys :)
Now i start Pagent and enter a password for key there. I trust to this event

SuperPutty should never touch the keys, they will be opened by the wrapped
putty.exe so there should be no problems with starting it from superputty :)

Any progress on this one? I tried adding -agent as an option, as I thought it
just wrapped putty inside a window, but no luck.

I don't use pageant so I'm not clear on what needs to be done here.
Should I just provide a means to start up pageant if it's not running with a
configured command line (keys)?
