Refactoring of the code (main function and Computation especially) #20

plotting some final results end up with an anomalous behaviour, the main function needs to be debugged or rewritten from scratch since it is a mess (TODO refactoring)

Having changed most of the code in computation, the bug was resolved, additional refactoring needs to be done though since the code is kind of difficult to understand as an outsider

Done some refactoring of the code with the use of MPI, additional refactoring and restructure of the code should be done though
