This is because the wrapper unconditionally appends to squid.conf. I've fixed this with https://github.com/jmtd/squid-in-a-can/commit/693877e2523cb298e7827711f1541ef516b100aa (edit: and https://github.com/jmtd/squid-in-a-can/commit/31f5a29622b8a1c2b39b5d97dbd701c001022aa8), but it's against my rhel fork and I haven't had the time to back-port it to master, sorry.
