I am currently using hyprcoloc to identify colocalization of ~15 different traits. Some of these traits are pQTLs, others are eQTLs.
I noticed, that I get different results depending on the number of traits for which I run the colocalization.
For example, if I test for colocalization between traits A, B, C, D, E, hyprcoloc tells me that there is colocalization between traits A, C and D.
However, if I include traits F, G, H in the hyprcoloc run, the previously identified colocalization between A, C and D disappears. I do not understand why this would happen...
Furthermore, for some loci I observed colocalization events between traits A, C, D and colocalization between traits A, C, E. Consequently I would expect that there is also colocalization between traits D and E, however, this is not reported.
I would very much appreciate any insights or pointers that would explain my observations.
