This PR allows running custom commands to:

I updated the readme:

remove comment asking to open issue if another command is needed
update inputs documentation (by looking at the diff, it seems my linter auto-fixed tab/spacing issue :thinking: )

Also, it seems that the function_directory feature was not completed. So, I fixed it too.
