Cmake and Indexx class

Added:

• CMake
• Continuous integration with Travis and Appveyor
• Fix indexing on a couple of loops
• Add Indexx class for sorting a flattened 2d array

It runs but getting nans in output, we can always split the changes if you want to keep some and not others.
