WIP: Upgrade Sphinx #359

Upgrade Sphinx to 2.2 and Python to 3. Refs. #355.

[x] Remove unnecessary files.
[ ] Fix extensions to work with latest Sphinx and Python.
[ ] Update man page task.
[ ] Update Dockerfile.
[ ] Update README.

NOTE:

sphinxcontrib.rubydomain does not work with latest Sphinx. So, I will fix this and add this to exts.
