Flannel idempotency

Add some dependency layers

Moves daemon configuration out of the bash file and into the python hooks, using the appropriate helpers.

Corrected some logic around the flannel container running conditions

Make the daemon a bit more resilient to being run multiple times

I didn't test this, but the change looks good with the latest fixes.
