These non-Main folders look like:
1) indexes... for the Advertising, Ambiguously Gay, and Animorphs folders, the pages inside them look like they're going over tropes that occur in that category (or in a subcategory of that category).
The Most Interesting Man in the World (Advertising) - TV Tropes Literature / Ambiguously Gay - TV Tropes Tropes I to P / Animorphs - TV Tropes
2) Wiki alternate versions - it looks like Sugar Wiki, Laconic, Darth Wiki, Neutral Wiki are all their own sort of take on the same topics in Main, but with different perspectives, so essentially alternate indices, but maybe including alternate versions of tropes as well? If anything, I think we should exclude these, and just stick with the Main. I think adding this concept of alternate perspectives on the same tropes is outside the scope of this project!
2) Lists of franchise-type things e.g. https://github.com/jwzimmer/tv-tropes/tree/main/tvtropes.org/pmwiki/pmwiki.php/Franchise/, https://github.com/jwzimmer/tv-tropes/tree/main/tvtropes.org/pmwiki/pmwiki.php/Manga
3) Languages - community-provided translations of parts of the website, e.g. https://github.com/jwzimmer/tv-tropes/tree/main/tvtropes.org/pmwiki/pmwiki.php/Hu
=== Other things ===
Probably useful description of the site from them! https://tvtropes.org/pmwiki/pmwiki.php/Administrivia/WhatGoesWhereOnTheWiki, https://tvtropes.org/pmwiki/pmwiki.php/Administrivia/Namespace,
Oooh assuming this is up to date, maybe useful for checking we have all the things we care about? https://tvtropes.org/pmwiki/articlecount.php
We might be able to use this to exclude some of the non-trope articles if needed? https://tvtropes.org/pmwiki/pmwiki.php/Administrivia/NotATrope
This makes it sound like if we look at the four main index pages listed here, we will have gotten all the tropes: https://tvtropes.org/pmwiki/pmwiki.php/Main/Tropes... and we do have those four pages (and the dicts from them!) in https://github.com/jwzimmer/tv-tropes/tree/main/Indices.
@nguyenhphilip TL;DR I think we should not use any of the sibling folders to Main in pmwiki in our analysis, AND it might be the case that all we need to look at is the tropes in the four Indices listed in https://tvtropes.org/pmwiki/pmwiki.php/Main/Tropes.
Re https://github.com/jwzimmer/tv-tropes/issues/9:
what kind of trope pages are in the folders besides Main in pmwiki.php
