I think this is a duplicate of issue 343.

Your 2014sep.zip GTFS feed has a validation error (ordering issues in 
stop_times.txt). In the past, the merge tool didn't validate feeds extensively 
before merging, which could cause problems if those input feeds had validation 
issues.  In new versions of the merge tool (specifically 1.2.12 or newer), we 
do full validation before merging.  This would both catch the issue with your 
feed and not crash the merge tool.

Try downloading the latest version of the tool and let me know if you still 
have issues.
