Though I'd leave this here for anyone running into the same issue and not wanting to spend an hour or so figuring it out.
I have struggled a bit, setting up these icons because i overread something in the kitty docs about desktop integration.
After following those instructions and replacing the icon in ~/.local/kitty.app/share/icons/hicolor/256x256/apps and then refreshing the icons with update-desktop-database ~/.local/share/applications it worked for me.
