switch to Python 3.
add a new flag, --process-all. by default process only Prodigal calls, but process everything optionally.
simplify the code

Hey Antti. I tested the code, and it seems to be working nicely. The advantage of this version will be the possibility of using it directly from within the Python3 anvi'o virtualenv :)
