Add a command line option to add a prefix to all output file names #306

Currently it is only possible to change the log file names in the XML. It would 
be useful to be able to 
add a prefix to these at the command line to allow clusters to add job ids etc. 

I suggest that this is inserted as a System Property (e.g., 'file.prefix') 
which would be picked up by 
all file writers.
