Drafts for the coding team abstracts can be located here: https://github.com/kdahlquist/GRNmap/wiki/2017-LMU-Symposium-Abstract-for-Roque,-Azinge,-and-Torres
For my talk, I was thinking of discussing HAP4's stats found via Gephi and comparing it to the random networks Natalie and Brandon have been working on. Abstract draft can be found in the repository or here: https://github.com/kdahlquist/GRNmap/tree/master/documents/abstracts
Based on preliminary results from the edge weight analysis discussed in #315, I have drafted an updated abstract. This abstract can be found here: https://github.com/kdahlquist/GRNmap/blob/master/documents/abstracts/Klein_Williams_LMU-URS-2017_Abstract.docx.
Because I hope to present the material in conjecture with the data for my Honors Thesis, I hope to discuss the results of multiple generated random networks compared to a network derived from the lab's data. The abstract can be found here: https://github.com/kdahlquist/GRNmap/blob/master/documents/abstracts/Williams_Abstract_URS_2017.docx

@bklein7, I looked at the document you referenced and it looked identical to the one submitted for the SoCal Systems Biology conference--did you make changes or were you keeping it the same?
@Nwilli31, I looked over your abstract and have the following feedback:
@khorstmann , I looked over your abstract and have the following feedback:
I'm not sure of the word count on this, but we can do final tweaks on Thursday.
@maggie-oneil, it would be good to have a draft of your abstract to review ahead of Thursday, so I can give you an initial round of feedback.
I made some changes to the coding team's abstract on the wiki. Some of the changes are still visible because I used strikethrough when cutting. It's at 251 words in this version, but I didn't do any wordsmithing of the technical details, just the biological and what I noted in the comments I put on the page. At the meeting tomorrow, would @dondi and @bengfitzpatrick please review and group-edit the final version for submission (I don't think I'll be making it to the meeting).
My apologies, I thought I responded to this earlier.
Here is the link to my abstract for the symposium. https://github.com/kdahlquist/GRNmap/blob/master/documents/abstracts/ONeil_LMU_symposium_2017_Updated.docx
*edited the comment because I had attached the wrong link initially
Abstract for the coding team has been submitted.
Here is a draft version of my new abstract for the symposium
Here's the final version of my draft for the symposium:
Maggie:
Thanks for the mods. This is much better and very close. I felt it ended a little too evasively, so I tried to make the punchline a little more specific, based on the data in your ppt. I left the previous version in place, just in case. Make sure I've done the upper/lower cases correctly.
Dr. Dahlquist:
if you can phrase the punchline better, please do so. I wasn't sure if I could refer to Brandon's abstract (which also noted interest in these three tfs), so I didn't.
@bengfitzpatrick , the file you uploaded to the repo is a blank document. I will proceed to look at @maggie-oneil 's other draft. If you can re-upload your document before 12:30, I will be able to review both, but otherwise I'll go based off of what is in @maggie-oneil 's version.
reuploaded. viewed successfully. should be fine now.
I've merged @bengfitzpatrick's changes with mine and there is just one version on the repository now at:
@maggie-oneil, please go ahead and submit by 5:00 PM (ideally, sooner).
Dropping this to a priority 0.5 until 2 weeks before the symposium when drafts of the posters will be reviewed and the first practice run of the talks will take place at that week's meetings (Wed 3/15, Thurs 3/16).
This is a reminder to everyone that drafts of your talks and posters for the LMU Symposium are due at the next meeting after the break.
Notes on Coding Team poster review from 3/15/17.
The draft of my poster for the LMU Symposium can be found here: https://github.com/kdahlquist/GRNmap/blob/master/documents/posters/Klein-Williams_LMU-URS-2017-Poster_20170315.pptx.
The new graph statistics bar charts that were generated have been complied here: https://github.com/kdahlquist/DahlquistLab/blob/master/data/15-gene_networks_analysis/Graph-Statistics-Comparison_BK20170315.pptx.
The coding team has finished the draft of the poster based on what we discussed during our previous meeting. Here is the link to the one in the documents folder: It has also been shared with the mentors on Google Drive so that you can comment.
Additionally, the figures that were originally in my Google Drive has been moved to the grnmap.lmu gmail account.
Ok. Standby for some feedback, hopefully sometime this weekend.
This comment is for @trixr4kdz, @cazinge, and @jtorre39 and is feedback on their poster draft.
I have to go to a meeting now. I'll be back with more comments on the rest of the poster later today.
More feedback for @trixr4kdz, @cazinge, and @jtorre39 on their poster.
[x] The title for your top-right panel should be "A Unified "GRNstruct" Data Structure Passes Data through the Multiple GRNmap Routines"
[x] In this section, you need to connect the idea that you created a new data structure, called the "GRNstruct" to store the data from the user input workbook described in your background section at the left.
[x] It seems that the figure legend and bullet point 2 need to be swapped.
[x] remember that GRNmap doesn't just do simulation, but estimation and simulation. So for bullet point 1, "that conduct the estimation and forward simulation"; also, what do you mean by the results are displayed in a "user-friendly format" do you mean the Excel sheet, the graphs?
[x] The section called "Localized Global Variable" should be titled "Code Refactored to Localize Global Variables"
[x] bullet 2 of this section should read "The holdover of values in the global variables caused bugs when users ran the model twice in a row."
[x] Draw the connection for the reader between the diagram in this section to the diagram in the section above and to the GRNstruct.
[x] For future work, can you include a statistic that reports how much test coverage we have now?
[x] For the last bullet in this section, "Add new features for data analysis requested by the GRNmap data analysis team members."
[x] In the links section, mention that it is available under an Open Source license. Can you document how many total downloads of our software have been performed? Can you look up the Google Analytics? The readouts for that seem to be broken on the downloads page, but if you can look them up directly, that would be a nice thing to include on the poster.
[x] The citation is not complete for the Dahlquist et al. paper. Please look it up in Google Scholar and use the APA citation format, along with the DOI that you have provided.
[x] For the Acknowledgments section, you do not need to acknowledge anyone that was a co-author on the Dahlquist et al. paper. However, you do need to acknowledge Katrina Sherbina and Juan Carrillo! The funding support needs to be relevant to the people actually listed as co-authors on the poster, so for example, a reference to K.S. (Katrina Sherbina) isn't necessary. However, Trixie needs to acknowledge her SURP support.
Post a comment to this issue when a new version is ready to review.
The updated draft of my LMU Research Symposium poster can be found here: https://github.com/kdahlquist/GRNmap/blob/master/documents/posters/Klein-Williams_LMU-URS-2017-Poster_20170315.pptx.
Forgot to include the link here when I posted last night, but the updated draft of my poster can be found here: https://github.com/kdahlquist/GRNmap/blob/master/documents/posters/ONeil_Undergraduate_Research_Symposium_2017_poster.pptx
Reminder to everyone that your revised posters need to be reviewed tomorrow (Wednesday) so that they can be printed in time for Saturday. The Biology Department is printing lots of posters and we need to be able to get ours in the queue.
Based on the preliminary schedule sent out to students, @anuvarsh and @NAnguiano are presenting in a session that starts at 11:00 AM and the rest of the group, @Nwilli31, @khorstmann, and Monica are presenting in a session from 1:30-3:00.
It looks like all the posters are in the session from 3:00-4:30. Please be there to support your fellow lab members in their presentations/posters.
The updated poster for the coding team has been uploaded and can be viewed here.
My final presentation is up for review before submitting it for my LMU Undergraduate Symposium talk: https://github.com/kdahlquist/GRNmap/blob/master/documents/presentations/LMUURS17_NEW.pptx
@Nwilli31, thanks for the notification. I've been in lab all day and probably won't have a chance to review this. I'm sure it's great. Just to clarify, we are not submitting electronic copies of our slides/posters to the symposium, so all you need to do tomorrow is bring the presentation on a flash drive.
Great work, everybody, at the symposium on Saturday. For those who gave talks (@Nwilli31 , @khorstmann), please make sure that the final version of your slides has been uploaded to the repository. For those who gave posters, that has already been done.
I'm going to close this now (and create separate issues for updating the web site).
For this week, we go back to working on the research project, so for those whose work sessions precede the meeting, please pick up where you left off before we stopped to work on the symposium stuff.
The LMU Undergraduate Research Symposium on will be on Saturday, March 25. All members of the group will present (in either pairs or threes).
Abstracts are due Feb. 10.
In the next couple of weeks, students will draft abstracts for review by @kdahlquist, @dondi and @bengfitzpatrick .
