Cleanup of script and documentation #41

General cleanup of script and documentation (the second long-overdue). Documentation now includes better description of input parameters (in README.md) and manual (in CubeLineMomentManual.md). Closes #32 #35 #36 #37.

I don't have time to review this in detail now; I suggest we just go ahead and merge it as a major improvement.
