When investigating the issue I noticed that the magnet hole feature in the baseplate was broken which I tried to fix. An issue is also created by @cseelye.
The original issue where the screw-together holes are way to close to the bottom is due to the height of the bottom part (off) is smaller when the skeleton feature is used without magnet holes. This is possible because the magnets use some room. The result is when screw together is used without magnet holes, there is not enough room for the head of any screw to be usable.
