unclear to me what the status of the paper is from looking at the output/ folder:

is brun17using_response_letter the response letter that went with the R1? If yes, rename to brun17using_2_R1_response_letter
where is the source (Word?) file of that response letter?
create a file with the reviews for both the initial submission and R1, call them brun17using_1_initial_zz-reviews and brun17using_2_R1_zz_reviews
upload the source file of the reponse letter, a .doc file, named brun17using_3_R2_response_letter

the reviews are contained in the response letter, should I still add them in separated files ?
should I add the diffs betweens revisions ? latex and pdf ?

please upload the reviews as you receive them by e-mail
use the latexdiff tool, it's all automated

I use latexdiff, but should I push the output files ?

just push the PDF to the output/ folder once you have an RC. As a general rule, never push collateral files, which the files generated by latexdiff are.
