I would like to inquire if it is appropriate to merge several samples from different studies (different extraction methods and sequencing depth) into one input count table for mdine analysis after normalizing the order of magnitude? I want to analyze the bacteria-virus network in case and control groups but the microbiome extraction method and sequencing are different between bacteria and virus. Could you be so kind as to give me some advices?

Unfortunately, I don't think it would be appropriate for MDiNE. One of the categories will need to be chosen as the reference category, and it doesn't really make sense to look at a count from one dataset relative to a count in another.
