It's functionally equivalent to the current workflow, can also handle either fastq or bam input, so less redundancy. Would like to make this version that Brian made the main production workflow.

Bump @zhangb1 @yuankunzhu . Just added @bmennis , it's been a while, but if I remember correctly, based on my comment, I think this also ought to be master.
