Modify JSON repositories to perform soft-deletions #61

Instead of just removing the file, the file could be renamed to have a .deleted suffix. This would allow for easy recovery, and would not risk collisions since the files use the entity's guid.

[x] Modify json repos to add the aforementioned suffix instead of deleting

This was a minor change and was changed directly on develop. Closing the issue
