It would be really great to see the following implemented:

1) APE support
2) CUE support
3) Main window - rubber feet are taking the real-world metaphor a bit too far
4) It would be nice if the Playlist window would snap to the main window; when 
snapped, dragging one should drag both
5) Clear indication of Integer mode in the main window. I thought I'd been 
running it happily and only found out that the opposite was the case via the 
Debug dialog.
