I'm always frustrated when I want to have some machine constantly running, but my options are either to set up a Djinni Machine Operator and manually give it the items to process, or to set up two logistics Foliots, where one takes things to the machine, and one takes things back from it.

A higher-tier Machine Operator (or this could be built-in to the Djinni Machine Operator), where it has a whitelist/blacklist like the Transporter, which determines what it will take to the machine. But this Machine Operator will still be able to extract and bring the results from the machine back to the storage system.
Additional context
If you really wanted to be fancy, you could have "recipe patterns" that you give to these new Machine Operators, and then it gives the user a Refined Storage-like "Craft" button on items that your Afrits know how to craft, but the item itself isn't present in the storage system.
I like the idea as a concept, but as you suggested it's more of an icebox thing, as that is a feature that probably needs significant work - but if someone is interested in doing it, I am open for a PR :)
