i have the same or similar issue.
i think i found the reason, why my games are gone all the time the add-on got an update... the added games are not stored in the userdata folder. the added games are stored in the file: /storage/.kodi/addons/game.libretro.scummvm/resources/system/scummvm.ini and this file gets overwritten by a blank/new version each time an update is arriving.

i installed Lakka (RetroArch)

and there the specific file is in the folowing folder
/storage/system/scummvm.ini
i guess to survive a re-installation or update the scummvm.ini
file sould be stored to (and loaded from) the userdata storage.
i don't know if Lakka will show a similar issue, when it updates the ScummVM core... but at least for Kodi-game / LibreELEC the add-on should store and expect the scummvm.ini file at a place where is isn't touched or wiped out by an update or re-install process
strange... it is not the same issue.
i just installed OSMC and tried its ScummVM add-on. indeed there it is not possible to keep the added games in the list. the list is gone immediately i exit the scummvm add-on.
on LibreELEC the ScummVM add-on is holding the added games but are loosing the list only at an update or re-install of the add-on.
it seems on OSMC there is no scummvm.ini
stored at all. i couldn't find any...

Apparently another user as report it's be works on Vero 4K+ (same developers OSMC) and you can also found the correct path how the scummvm.ini need.
Also on my apparently there's no stored......... after my last reply i never tryed whit the latest osmc release.

Describe the bug
I have a Raspberry Pi2 whit latest build of OSMC...... i have tryed to load ScummVM and some LucasFilms Games...... example "Secret of Monkey Island".
I have lauch the addons....... reach the games patch (the games it's stored in a usb pendrive connected on pi2). The games can run and playable whitout any issue.... there's present some issue on audio but it's not a big problems.
After some time exist from ScummVM. If i relaunch...... empty list games and every option it's disappears..... somethings it's not stored on scummvm.ini ??
