[WIP] Possible reformat of chapters #10

This is a work-in-progress in which I try to reformat the chapters to look nicer. So far I have just done the hard sphere MD chapter to see what @kofke thinks of this look. If it looks good I would want to:

[x] Make the sections/subsections have numbering
[x] Reformat other chapters in same style

This reformats chapters and adds chapter titles as per discussion in #3 and resolves that issue.

@kofke - you may want to look when you have time and see if you want to change anything about how I decided what to make a section vs what to make a subsection, etc., as it wasn't always super obvious so you may want to switch some of these around.
