Unfortunately, there's too little context provided here for me to offer any meaningful help. The problem you're describing can vary from a driver issue to mishandling of window creation which is being caught on your particular system. The former I can do not much about, while the latter I cannot fix due to not having access to Linux machine anymore. If you're looking for a stable Quake 2 experience on a modern system, I strongly suggest trying a different source port or trying to run on a system that is confirmed to be working (Ubuntu in this case).
I just compiled this from the AUR, and I got this error when trying to start:
X Error of failed request: BadValue (integer parameter out of range for operation)
. Notably, no config file was created.
