2.1 will be fine even though you have 2 / stereo subs (.2). Subs typically are non-directional so even if you have more than one, they are still noted as just .1
Any ways, to get actual Atmos to your speakers / receiver you're going to setup SPMC to pass-through the Dolby TrueHD bit-stream to your speakers / receiver for it to decode / process at which point it really doesn't matter what you select as your speaker setup in SPMC since that mainly covers PCM audio output if I remember right.
Honestly, I personally don't see the point of trying to play Atmos from a 2.1 / 2.2 speaker setup. I mean sure you can simulate virtual speakers from just 2 speakers but I mean were talking about an audio format that typically use up to 7.1.4 (5.1.2 at minimum for the full effect) speakers at a consumer level and is all about pin-pointing sound from anywhere in a room and you're not going to get that from a 2.1 / 2.2 speaker setup. The simulate Atmos your 2.2 setup will output likely won't be any different than its built in simulate sound / stage effects. This is just my opinion and heck if I had a 2.2 system I might try to get Atmos working too just for the geek factor and not because of better sound quality.
This depends also if you are using the IEC passthrough or not (what version of spmc are you using?) 7.1 -> Allow passthrough IEC -> Passthrough device IEC -> Digital plus compatible avr checked -> prosper
I am just wondering if I should select 2.0, 2.1, or 5.1 from the Audio settings if my speakers are 2.2? Also worth noting is that these speakers support Atmos, so what would be the best selection? And why isn't 2.2 on the list?
