Just started having this same problem on the AFTV after updating to 16.4.1
Does anyone know if the build Koying posted here: http://forum.kodi.tv/showthread.php?tid=217937&page=7 is incorporated into 16.4.1? I assume it is, just hate assuming.
The issue on my setup appears to be SPMC not sending the audio type command to my receiver so it never switches to DTS/DD etc, if I manually change the receiver to the correct audio type, it plays fine.
Scratch this. I'm an idiot... :( It so happened I was testing on a box that was still on 16.3. The issue @DShearon is having was fixed in 16.4.1 for me.
I too am having passthrough audio issues. I am using a Remix Mini "Android PC" with 2GB RAM & 16 GB running the latest update of Remix OS based on Android 5.1.1.
I am taking the HDMI output into a Blackbird HDMI switch with digital audio extraction via Toslink optical cable to a Harmon Kardon receiver which supports DTS & Dolby Digital 5.1. I amd able to run the latest version of Kodi and when I enable passthrough in the audio options button during playback, I can get 5.1 audio to work but with the well know every 3 second drop-out of audio. That is why I tried SPMC - to remedy this deficiency in Kodi. However all I get is loud clicking noise when I enable pass-through from within the playing screen audio options. I have tried various setup options with the main audi setup page and nothing helps. I have the latest version of SPMC downloaded today from the Google play store.
If there is more I need to configure please tell me. Or, if you need more info on my lashup or devices please ask. The fact that Kodi can pass through 5.1 from these same files with just the every 3 second dropout makes me believe this is a configuration issue.

I have been unable to get audio working properly with my Shield and older Onkyo receiver. In Kodi the output device is set to Android, Audiotrack and I am able to get both DTS and DD when pass-through is enabled. In SPMC I only have the options for PCM, RAW and IEC. I can get DTS to work if I set output to RAW and pass-through to IEC but DD comes through as loud clicks. Can we get the option to set Android, Audiotrack for both Output and passthrough?
