I have two suggestions for the soup-to-nuts wiki page. I'd a submit a PR but I don't think it's possible to do so to a wiki page.
There's a small typo in the "fvecVcf" example command, where a missing return after the \ character reads as a faulty argument instead of the continuation of a line.
I also changed one of the references to /scratch/ak917/ to be more generic.
