Update pie charts to include only species present in the data #113

Pie charts are currently hard-coded and include all potential species, instead of the species present in a given survey, which can be confusing. Modify code to adaptively include species present in catch data.

Implemented these changes throughout the code. Will be able to test better using plotSurvey.Rmd during 2407RL. I'm sure nothing broke. :)
