Add a clean documentation (or tutorial) for running the system #4

Since we have gone through a series of issues just to run the system, we now have enough knowledge to have a clean tutorial for running the system (on local machine).

Some of the installations were repetitive, so I made them into a single file to reduce confusion.

I updated the wiki for requirements as well as how to run the system.
