Widget ares will only be listed in the widget section of the customizer if the user has navigated to a page where the widget lives.
For instance, no widget areas are listed if the user has activated the widget rows to on the widgetized template page, and then navigates to the widget section. The user would have to navigate to a page using the widgetized template to get those areas listed.
