Good question.

The one that comes to mind from my reporting is 990s can include labor orgs whose members are exclusively state and local employees, whereas many of those are exempt from LM filings. I used them extensively in researching police union locals, though even 990 coverage was spotty. One thing that became important in that investigation was a difference in membership numbers between the two disclosures and other sources.

It'd be interesting to do a comparison (say between this and this) and get a feel for it.
