Include .command.sh of each process in provenance tracking #93

.command.sh in each work folder contains the command executed for each module. These are only a few bytes and should be saved as part of provenance tracking, thus allowing for historic inspection of the pipeline commands even after the work directory is deleted.

Add .command.log to the provenance tracking as well.
