merging in modifications from the pe2 cluster #2

Pulling in the modifications and new scripts that exist on the pe2 cluster for this repo - I figure that my next step will be going through the full repo, trimming this down, and refactoring the main pipeline

Merging in these changes - let me know if there's anything I should change right off the bat, but I'll plan on cleaning this up (deleting unnecessary files, improving the usability of the pipeline, etc.) over the next several days
