Small PR, updates parthenon to current develop which includes updates to the swarm AddEmptyParticles API.

Only needed changes in a few places, and the advection tracer and thin_cooling monte carlo tests run. Checked on darwin.

LGTM, indeed I would've expected this change to be pretty minimal downstream. My suggested changes just unify naming a bit. Thanks for threading this through @AstroBarker!
