On my system this puts tilda behind all other windows. I think I would prefer if tilda was still visible. How about if we unfullscreen temporarily while the preferences window is open?
I think I overlooked your last comment when I posted. ^^
I pushed up a change using dialog type hint - I've tested and it fixes the issue for me on gnome-desktop (mutter) - but I'll test with a few other WM's as well. Sorry for the hasty PR.
edit: seems to work w/ Gnome-Desktop 3, openbox, kde
Actually I think there should be a better fix (if this isn't a mutter bug?). I'll test a few more things.
