Option to set denominator in fold change calculations #4

Request to set the control sample as the denominator in fold change calculations. The name of the control sample varies depending on experiments so this would need to be a specified parameter each time.

To make this robust, a fair amount of refactoring of code is required, as checks of the file contents are needed before the markdown document is run. I'll extract some of the code from the markdown doc into R script files.
